Novel Bacterial Topoisomerase Inhibitors Exploit Asp83 and the Intrinsic Flexibility of the DNA Gyrase Binding Site

DNA gyrases are enzymes that control the topology of DNA in bacteria cells. This is a vital function for bacteria. For this reason, DNA gyrases are targeted by widely used antibiotics such as quinolones. Recently, structural and biochemical investigations identified a new class of DNA gyrase inhibitors called NBTIs (i.e., novel bacterial topoisomerase inhibitors). NBTIs are particularly promising because they are active against multi-drug resistant bacteria, an alarming clinical issue. Structural data recently demonstrated that these NBTIs bind tightly to a newly identified pocket at the dimer interface of the DNA-protein complex. In the present study, we used molecular dynamics (MD) simulations and docking calculations to shed new light on the binding of NBTIs to this site. Interestingly, our MD simulations demonstrate the intrinsic flexibility of this binding site, which allows the pocket to adapt its conformation and form optimal interactions with the ligand. In particular, we examined two ligands, AM8085 and AM8191, which induced a repositioning of a key aspartate (Asp83B), whose side chain can rotate within the binding site. The conformational rearrangement of Asp83B allows the formation of a newly identified H-bond interaction with an NH on the bound NBTI, which seems important for the binding of NBTIs having such functionality. We validated these findings through docking calculations using an extended set of cognate oxabicyclooctane-linked NBTIs derivatives (similar to 150, in total), screened against multiple target conformations. The newly identified H-bond interaction significantly improves the docking enrichment. These insights could be helpful for future virtual screening campaigns against DNA gyrase.

Naphthyridines with Antiviral Activity – A Review

Background: Naphthyridine scaffold is an important pharmacophore in compounds which have shown various biological activities like antiviral, antimicrobial, anticancer, antiinflammatory and analgesic. This scaffold is also reported to exhibit activity against HIV, HCMV, HSV, HPV and HCV. Antiviral activity displayed by many naphthyridine analogs is in nM range. Only few review articles are available in literature which describe about various biological activities of naphthyridines, but there is no comprehensive compilation particularly for antiviral activities. Objectives: The objective of this review is to compile the literature on anti-viral activities of naphthyridine analogs. Methods: SciFinder, Google Scholar and PubMed database were searched with keyword naphthyridine and the references obtained were further sorted using keywords antihiv, antiviral and virus, separately. References obtained were considered to review the antiviral literature of naphthyridines. Results: Literature search using SciFinder database with different keywords gave several references. Only references of antiviral activities of naphthyridine compounds were reviewed. References to in-silico studies alone or on formulation development or on patents were excluded. Conclusion: This review will be helpful for future researches to design and synthesize naphthyridine analogs with improved antiviral activities.

A New 4-phenyl-1,8-naphthyridine Derivative Affects Carcinoma Cell Proliferation by Impairing Cell Cycle Progression and Inducing Apoptosis

In targeted cancer therapy the search for novel molecules led to the discovery of a plethora of small organic molecules inhibiting cancer cell proliferation. Among these, quinazoline and derivatives, such as quinolines and naphthyridines, have been considered as of particular interest. One of these, the naphthyridine derivative 4-phenyl-2,7-di(piperazin-1-yl)-1,8-naphthyridine, has been analyzed in detail in the present work. We found that this compound elicited a powerful anti-proliferative activity on carcinoma cells, with IC50 values comparable with paradigmatic microtubule-deranging drugs. The mechanisms underlying this effect were seemingly due to a framework of cellular alterations that include peculiar alterations of mitochondria, i.e. an increase of mitochondrial membrane potential (MMP), followed by the typical MMP loss leading to the release of apoptogenic factors, and cell death by apoptosis. Furthermore, the analysis of cell cycle revealed that a significant percentage of treated cells was in G2/M phase. This block was seemingly due to a target effect of the naphthyridine derivative on microtubular network dynamic instability, which impaired mitotic spindle formation, possibly leading to mitotic catastrophy. Since the dual effects of naphthyridine derivative on cell cycle and mitotic spindle were obtained at very low concentrations, i.e. micromolar concentrations, we hypothesize that this compound could represent a new promising tool in the control of cancer cell proliferation.

A Fluorescence Study of New Angular Polycyclic Blue Light-Emitting pyrazolo[3,4-h][1,6]naphthyridine and their Interaction with Bovine Serum Albumin (BSA)

The blue light-emitting pyrazolo[3,4-h][1,6]naphthyridines has been synthesized by Friedlander condensation of 4-amino-3-(4-phenyl)-1-phenyl-1H-pyrazolo[3,4-b]pyridine-5-carbaldehyde (o-aminoaldehyde) 1 with different cyclic ketones and 1,3-diketones. These fluorescence properties together with the neutral, hydrophobic nature of these compounds make these fluorophores good fluorescence probe for studying the micropolarity of proteins like BSA and in general the ligand-protein interactions. All of them displays bright absorption at 394 nm & emission in visible region (491 nm). Quantum yields of all synthesized compounds were calculated.

Catalytic hydrogenation of N-benzylideneaniline using a new complex of ruthenium (II) derived from 2-ferrocenyl-1,8-naphthyridine

Anti-inflammatory activity of a naphthyridine derivative (7-chloro-6-fluoro-N-(2-hydroxy-3-oxo-1-phenyl-3-(phenylamino)propyl)-4-oxo-1-(prop-2-yn-1-yl)-1,4-dihydro-1,8-naphthyridine-3-carboxamide) possessing in vitro anticancer potential

We have previously synthesized a series of 1,8-naphthyridine-3-carboxamide derivatives to identify potential anti-cancer/anti-inflammatory compounds. Three derivatives, 7-chloro-N-(3-(cyclopentylamino)-3-oxo-1-phenylpropyl)-6-fluoro-4-oxo-1-(prop-2-yn-1-yl)-1,4-dihydro-1,8-naphthyridine-3-carboxamide (C-22), 7-chloro-N-(2-hydroxy-3-oxo-1-phenyl-3-(phenylamino)propyl)-4-oxo-1-(prop-2-yn-1-yl)-1,4-dihydro-1,8-naphthyridine-3-carboxamide (C-31) and 7-chloro-6-fluoro-N-(2-hydroxy-3-oxo-1-phenyl-3-(phenylamino)propyl)-4-oxo-1-(prop-2-yn-1-yl)-1,4-dihydro-1,8-naphthyridine-3-carboxamide (C-34) demonstrated high cytotoxicity against a number of cancer cell lines and inhibited secretion of IL-1-beta and IL-6. In the present study, C-22, C-31 and C-34 were assessed for modulation of pro-inflammatory cytokines, TNF-alpha and IL-8, chemokine RANTES and NO produced by lipopolysaccharide (LPS)-treated mouse Dendritic cells (DCs). Among the 3 compounds, C-34 showed the most potent inhibition of inflammatory markers in DC model at 02 and 2 mu M. C-34 also significantly downregulated the secretion of TNF-alpha, IL-1-beta and IL-6 by murine splenocytes and THP-1 cells against IFS induced levels. In vitro effects of C-34 on bone marrow toxicity were assessed in CFU-GM assay. Human CPU-GM population was comparatively more sensitive to C-34 (0.1-10 mu M) than murine CPU-GM. IC50 values for murine and human CPU-GM were not attained. C-34 was further examined for in vivo suppression of LPS induced cytokines in a mice model. At doses ranging from 125 to 5 mg/kg, C-34 led to significant inhibition of TNF-alpha, IL-1-beta and MIP-1-alpha. At the highest dose of 5 mg/kg, C-34 also protected LPS-treated mice against endotoxin-induced lethality. In conclusion, C-34 demonstrates anti-inflammatory activity in vitro and in vivo in addition to cytotoxic properties. This finding suggests its potential for further development as a synthetic naphthyridine derivative with dual anti-cancer and anti-inflammatory (cytokine inhibition) properties. Synthesis, characterization, DNA cleavage, docking and cytotoxic studies of novel nalidixic acid hydrazone and its Cu-II, Ni-II and Co-II complexes

Novel N’-(2-hydroxy-3-methoxy-benzylidene)-1-ethyl-1,4-dihydro-7-methyl-4-oxo-1,8-naphthyridine-3-carbohydrazide [NBNCH] and its solid metal complexes with Cu-II, Ni-II and Co-II were synthesized and characterized by employing spectro-analytical techniques viz. elemental analyses, magnetic susceptibilities measurements, H-1 NMR, UV-Vis, IR, Mass, TGA, SEM-EDX, ESR and spectrophotometry studies. The HyperChem 7.5 software was used for quantum mechanical calculations. The geometry optimization, contour maps of highest occupied molecular orbitals (HOMO) and lowest unoccupied molecular orbitals (LUMO) and corresponding binding energy values of molecular and ionic forms of title compound were computed using semi empirical single point PM3 method, in order to understand the binding modes of metal complexes. The stoichiometric studies of complexes determined spectrophotometrically using Job’s continuous variation and mole ratio methods inferred 1:2 ratio in respective systems. The title compound and its metal complexes screened for antibacterial and antifungal properties indicated more pronounced activity of Cu-II complex compared to other compounds. The studies of nuclease activity for the cleavage of PBR322 DNA and MTT assay for in vitro cytotoxic properties showed high activity of Cu-II complex. The interaction studies of metal complexes with CT-DNA investigated by UV-Visible and fluorescence titrations revealed the intercalation mode of binding. Docking studies were also performed to illustrate the binding mode of the title compound with the target site of Thymidine phosphorylase from E. coli (PDB ID: 4EAF) protein.
